Whether the clear the room or not they, are still going to turn away many people. About 4000-5000 people come to see big panels like the Walking Dead and Avengers, for a room that seats up 3000. You are still turning away 1000-2000 people. They aren't really getting more people inside the room for those panels. The studios also have new footage shown blocked out in the live stream. Which is what many people come to see.
They will never be able to accommodate everyone. But they've outgrown the space for the main stage. Anymore space they use in the Javits, to create a bigger stage means less space for something else. The queue hall downstairs is need for the morning lines and can't be created into a stage with seats. The Theater at Madison Square Garden which is about 5 blocks away seats 5500 people could be used for the Main Stage are some major panels. They can also sell tickets at the box office for seating, to eliminate some waiting time and concerns about not getting seats.

Do you mean "sell" tickets or actually sell tickets at a cost? Because that would be an issue. You'd have to buy a badge, THEN buy another ticket to the panel? Or each panel you want?
Might as well call yourself Wizard World at that point, since that's what they're doing for the WW Philly panel with Matt Smith and Karen.

I hope free or some discount low price. But if people are to willing pay $400+ for VIP tickets, then they are will pay more for some panels. NYCC has also sold tickets for a price, for special events in the IGN Theater before. Jay and Silent podcast was example:
